I just noticed that Hype doesn't automically marks mp3 files when doing a normal advanced export.
Is this standard behavior? I can't remember I had this before. (in the good old days when I did not use the 'organized assets' export script)
If it isn't used in an action within Hype, we might not be able to tell if it is being used. (I'm not certain we can detect if it is referenced with the ${resourcesFolderName} variable) via JavaScript.
If you set a mouse action or timeline action (or any other action) to play one of those mp3 files, Hype will check the include box automatically.
